Would you be able to take an Archon with a blast pistol, venom blade, and soul trap? The codex says you can replace one or two of the original weapons, but then the area where the soul trap is it says take any of the following. Does this also mean that you can take more than one in that list?

No, generally items from lists can be taken only once unless specified otherwise (that's how GW [poorly] write their books).
[edit] Somehow I confused question. Answer is "Yes, You can take any/all of them".

They are from different lists. Splinter Pistol and close combat weapon swapped for Blast Pistol and Venom Blade, Soul Trap from the any of these list. You can take those wargear options, just as you could take a Blast Pistol, Huskblade and Soul Trap.
