Does the CTM rule apply to every discrete weapon on the vehicle? Each is “a heavy weapon”, so is each a seperate instance or do we have to choose a particular weapon?

Nothing that specifies one weapon, so as long as you're firing at the closest unit, I don't see you having any problems.
